I want to replace my research bench Mk1 with the larger automated bench.
Is it possible to destroy already placed constructed items? ie. a storage box or a research bench?

I've (accidentally) figured it out; simply hold down the right mouse button over any constructed building.
Next question, how do I use the Research Bench II? I have a generator next to it, and have selected something to be researched, but it doesn't seem to do anything.

It doesn't need an operator.
Just leave it wherever and it automatically contributes to research rate.
It needs power though.

Can you use the research bench II and manually research with research bench I at the same time?

While that might make sense I'm pretty sure right now they both just go through the research queue and only apply to whatever is up on the queue.

Yes, but you will only have 1.5 research speed. It seems that multiple benches will have a directly cumulative affect, although having several benches could still a viable tactic to some extent.
