In version 0.95.8 (newest), there seems to be a glitch or bug in which I cannot put any bounties inside the cages, nor can the other npc. My characters and the npc get to the cages or poles, but when they try to put the bounties in the cages they just sort of vibrate and glitch out and never actually put them in the cage, same for the npc it just keeps running around trying to put them in cages...
It is important to note this only happens in tower type buildings. In addition I cannot use any beds in the towers for some reason...
If anyone has a solution that would be great.
[FIXED]Cannot use beds or Put prisoners in cells in towers

Have you rebuilt the nav mesh? Ctrl + F12 does that. Also, if you can't seem to click on those cages, and you can get your character to the right floor, try zooming in close on your character, then click on the cage to put prisoners in.
What may be going on is the watchtower floor is mismatched. When I try to build inside a watchtower, the build preview puts items and containers about halfway up in-between floors. Your selector (mouse) when zoomed out thinks the "floor" is up there, and stuff beneath the floor isn't selectable (it would be bloody confusing otherwise). That's just my impression of it. Zoom in close, you can get around that.

Ok thanks! That seemed to fix it for that update. It seems to work fine now with the newest update without rebuilding the navmesh.
