Then the ability to run up walls. And stand on water. And literally fuse with shadows. Or sand colored clothing in desert areas.

when sneak is implemented high sneak ability at night would make their garb a little more fitting. Maybe if encumberence also makes more noise it would justify their light armor for sneaking ninja stuff.

True but the sand colored armor would be useful day or night because at either time it blends with it's surroundings. Alternatively the Ninjas could just dress like casual travelers with armor hidden under their clothing. You may come up to say hey to some trade and have a bunch of ninjas jump you.
