I took down the bugmaster for the first time, so turned him in to the Shek Kingdom for a nice 100k.
I went back to my Holy Nation base, only to find out that I've been exiled. Why?
Well obviously when I turned in the villain as a Neutral bounty hunter looking for profit, the Shek were so impressed they forced upon me a badass title of recognition, giving me great respect - but as a result, the Holy Nation psychically & instantly became aware of my newfound unrequited admiration from the Shek Kingdom, & consequently attack me on sight.
Anyway, reckon there's a way I can settle things with the Holy Nation beyond bandaging up their men all over the place? Don't get me wrong, I totally align with their misogynistic ways, but have no plans to exterminate their presence just yet. But I still think this isn't right... it's not like I helped the Shek's war effort, or did any personal errands for the Stone Golem; I'm just a renowned bounty collector who lives in Okran's Pride.

Technically speaking, while you have a generall point, at the same time you've eliminated a major problem that SK was facing, so now, instead of going to last stand, Shek elders might just turn towards camping in the direction of Phoenix' quarters to get a honorable death, for instance. Not to say that will actually happen, ofc (but would be great to see), but to illustrate how you may aid a war campaign by eliminating certain concern of one faction, so they might focus on other stuff
It's a known bug that has actually already been fixed in Experimental. In the meantime you can fix your relations with a pacifier as Hatsune said. You can find the HN one in World's End if you're on stable (probably in a jail cell), or in Shark if you switch to Experimental.
Thanks Hatsune & Shidan for specifics! Not sure if I should go experimental - will have to look it up.
I kinda agreed with you at first Sol, but it didn't settle with me after I had time to mull it over though xD But if their gaze did suddenly fixate on the Phoenix, then fair play - I get what I deserve lol still, there's no way they'd all just "know" it was me suddenly
